I am trying to get my head around the best way to go about deploying your software to our users. It appears there are two choices. Install to the GAC, or to bundle the assemblies with my app.
I'm content with both situations, from a technical standpoint.
However, I'd like your opinion on what a best practice would be for an organization like this:
Our product is a hosted web store application. We have approximately 2000 distinct deployments. The question is would it be better to deploy Stimulsoft to the GAC, to reduce the overhead of 2000 sets of Stimulsoft assemblies? Or would it be best for each site to have their own set?

It's better to install assemblies in the GAC. If you will not use GAC, several problems with access could appear. Also will be easier to update assemblies.
